And Do I buy a 55mm-200mm zoom lens while buying the DSLR or would you suggest me to wait till I gain a few skills before buying extra lenses

Actually I just want to learn and cultivate it as a hobby. I am more into Nature and Casual photos when I go out with friends

well they often have deals when you buy a lens at the same time as a camera
buying a telephoto would give you more photo taking opportunities
allowing you to experiment more and learn what your style is
and if you decide to sell a lens there is always a good used market
whether you sell used to adorama, craigslist or whereveer

you may also want to consider the d5300 and d5500
they have an articulating lcd screen
Also, I would like to know the main difference between a refurbished and a new one.
Do refurbished cameras have a lesser warranty period?

yes.. typically -- it depends on the camera
the one you are looking at has a 90 day mfx warranty
you can buy extended service contracts though if yuo wish
